I didn't put this in Supernatural because it's too soon to make that connection.
About 30 - 45 minutes ago, I went to the kitchen to get coffee. Now, we all do things on auto pilot, right ? Maybe doing one thing while thinking of something else and getting coffee is one of those auto pilot things. So, I get my coffee and while walking through the living room, I decided to take a detour and go to the bathroom before I sat back down at my computer. I keep my computer in the bedroom, because I don't want the cats knocking it off. So, I sat my coffee cup on one the end tables by the couch, went to the bathroom and came back to get my cup.
It wasn't there. So, I got to thinking, maybe I took it to the bathroom with me ? Nope. Not in there. Maybe I carried it on into the bedroom and sat it on my desk ?
Nope, not there either. I finally found it, a full cup of coffee, on the kitchen counter. I KNOW I had sat it on the end table because there was a wet ring where I sat it.
The question is : How did my cup get back in the kitchen ? There was no one here but me. Sure, maybe I zoned out and left it in the kitchen, but why do I remember sitting it on the end table and if I didn't, where did that fresh wet ring come from ?

I have no idea, but I do want to point out that you should use coasters. Respect the wood!
Perhaps as you said you were on autopilot and went back to the kitchen for something, or maybe someone in the house moved it? Or, and this may be more likely, there was a timeline jump and you shifted to an alternate reality with slight but unprovable differences.
Edit: Ah. You did say there was no one there but you. Since I have finished my morning coffee, I have no excuse for my lack of reading comprehension.

There was no one here but me. My wife hadn't gotten home from work yet.
I wiped it off. I'm not a complete barbarian.
We'll go with jumping timelines, 'cause I can't think of anything better.

-Poltergeist

It might of course be a mental thing, like puting it back on autopilot and losing the short term memory of it.

Did you drink it? The lore with apports is the items are replaced. There are collections of apports, very common, items have been tested.

I just had this conversation with two different people. I have been experiencing this sort of thing for as long as I can remember.
I will set a object down, and it will appear to vanish off the face of the planet. I went as far as to tear the place apart physically picking up objects and examining them, to be damn certain it is not what I lost. Only to find the object later in place I have searched several times. Or in a place I know I didn't leave it.
There is only 2 possible explanations I can think of. The subconscious is deliberately blocking out the object when being viewed. Or there is some sort of unseen entity hiding objects from individuals, and returning them either in the place you left it or somewhere else, after you search for a extended period of time.
Both individuals I spoke with about this believe that something beyond our perception is doing it. And isn't a subconscious thing.
For me, it generally sticks around for more than a single episode. Messing with me for most of the day.
