One thing about underground large installations is that they have to move all the earth that was removed to somewhere else, so that could leave some kind of evidence for the construction of underground bases/whatever.
Also, I don't know if the US military has the equipment, expertise and knowledgeable manpower to do something like that, which would mean contracting some company(ies) to do that work, which would also leave a trail.
PS: regarding a possible Catalina island underground/sea installation, isn't that a relatively active seismic area? Not the best place to build underground facilities.
