This song was allegedly written for Timothy Leary's California governor campaign. "Come Together" was his slogan. It had an immediate connection with cults.
Though I THINK it has a secret meaning. The Manson Family used the Prophecy of Helter Skelter the month before Abbey Road was released. August and September 1969.
